I've had a few issues generating movies that run ok on my mac, but there was a simple solution: I used Handbrake http://handbrake.fr/ to convert the Matlab-generated avi files (uncompressed and therefore huge) into m4v files. They now run fine under Quicktime, in Powerpoint, and even on my Android phone.
